Flashing lights after dead battery

Last night I realized the batteries on my truck were dead after it sat for a month. I charged both batteries overnight and hooked them up this morning. The truck starts and runs fine but EVERY light in the truck flashes bright to dim and the door dinger dings with each flash. This even happens with the key out of the ignition for a few minutes.

What happened?

does the truck have a remote the truck has to sync to?

It's never had a key fob that I know of there once was an auto page alarm but it's been inactive since I've owned it as well
