I am in need of some HELP, please

I am doing an full size axle swap on my 89 xj everything is going good. I was putting the last things back together today. when I started bleeding the brakes, is when I started to run into problems....

First I have the electric booster brakes instead of the vacuum boost brakes.

When I push on the pedal it goes straight to the floor like I was thinking it would, but it made this weird noise when it came back up. It sound like air was being sucked out of something. So I kept on pumping the pedal, but it was not building up any pressure at all. Then I started to hear another noise coming from the master cylinder. It was making pressure in the master cylinder, enough pressure to push the brake fluid our of the master cylinder where the cap is. I am not sure what is wrong. The only thing that I can think of is the master cylinder lost its prime. So I would have to bleed that, but it is not building up pressure to bleed it.
Any ideas?

p.s. - I am putting an 93 bronco 8.8, and a 78 bronco Dana 44 in my xj

I hate brakes. Did you prime the master cylinder off of the booster or on? I have never done it on the booster.
